2. She's retired from TFI leadership and is living somewhere incognito, largely due to all the threats on her life every time she surfaces in public. Maybe someone high up in the leadership has blackmailed her into disappearing from the scene because she is such a freak. (My version of your guess #3)

3. She's dead, and Peter hasn't completely figured out how to take over without her. After all, there's no succession plan in place.
