I know this has happened, but it's not necessarily the norm in Japan. I know many families with teen children, and they do things together and have close relationships. It does seem the girls have a closer relationship with their mothers, due to the gender and when they get older they can go out and 'asobi' together, whereas there is still a wall between M/F, so as the boys get older they grow further away from their family.
Although Japan has a lot of gender problems, and it is a male-based society, I think it's much easier to be a woman in the country as you don't have to always keep your emotions suppressed.
I would say a documentary such as you saw has a lot of truth in it, but not that it is the new way of things. Japanese people may think that American teens are suicidal maniacs based on the high number of school shootings, something which is pretty much non-existent in the Japanese society simply due to the prohibition against guns.
